While the concept of the Ten-Tails in Naruto was fleshed out to some extent, along with the Boruto series defining its origins to some extent, the juvenile Ten-Tails in Boruto remains a complete mystery.

Viewers are only acquainted with the fact that the new Ten-Tails was in the possession of Jigen and was stored in a separate dimension that was controlled by Kara. Apart from this, nothing is known about the Ten-Tails' origins. This raises a number of questions, since the Ten-Tails was initially believed to be a result of Kaguya merging with the God Tree. However, the existence of another Ten-Tails has led viewers to believe that there are multiple ways to create Ten-Tails, a concept that is very much a mystery.

The concept of the Ten-Tails has remained rather blurred throughout the Naruto series. The Ten-Tails was introduced in the latter half of Shippuden, and its revelation soon raised the series' power ceiling to an entirely new level. However, the concept of the beast was quite obscure, largely due to the fact that the origins of the Ten-Tails were never properly explained. In the Naruto series, it was explained that the Ten-Tails came into existence after Kaguya Otsutsuki merged herself with the God Tree, in turn creating the Ten-Tails. This series of events presented the Ten-Tails as a being that came into existence solely due to the fact that an Otsutsuki clan member merged with a God Tree.

However, the Boruto series entirely changed the concept of the Ten-Tails, as it was later revealed that the Ten-Tails served as a seedling for the God Tree to grow. This means that Ten-Tails are planted in the host planet, which results in a God Tree sprouting, which is then used by the Otsutsuki to bear a Chakra Fruit. The process usually relies on an Otsutsuki clan member being fed to the God Tree to bear a Chakra Fruit. However, the Boruto series has also stated that feeding an Otsutsuki to the Ten-Tails itself will also result in a Chakra Fruit.

This notion contradicts the previously known facts about the Ten-Tails itself, making the concept entirely blurred. It was also initially believed that the Ten-Tails found on the planet was the only one of its kind, since it's rare for an Otsutsuki to merge itself with a God Tree. The revelation of an entirely new Ten-Tails in Boruto served as a precursor to many of the series' events. This Ten-Tails was kept hidden in a secret dimension known as the Kara Dimension, where Jigen occasionally visited to consume the beast's chakra. Jigen's plan with the juvenile Ten-Tails was to wait for a vessel to mature into an Otsutsuki. Once fed to the Ten-Tails, Jigen would gain the Divine Chakra Fruit. This would allow Isshiki to eventually consume the fruit and regain his overall strength and power.

While the plan itself may sound, one thing about the juvenile Ten-Tails remains unclear — the beasts’ origins and where it originally came from. Since there was only one Ten-Tails in existence, the introduction of another similar beast has led to many questioning whether its existence is a retcon or will the Boruto series give a sound explanation pertaining to where it came from.

Its existence becomes even more odd considering the fact that the previous Ten-Tails were the result of an Otsutsuki merging with a God Tree. However, in the juvenile Ten-Tails case, there is no Otsutsuki that has merged with the Ten-Tails. This has forced viewers to speculate on the origins of this beast, leading to a few possible explanations of how Jigen got his hands on another Ten-Tails.

It's already known that Amado experimented on every single member of Kara, turning them into powerful cyborgs with god-like powers. Almost half of the members of the organization gained some sort of Shinjutsu in the form of an Otsutsuki technique that stems from Shibai Otsutsuki's DNA.

Considering the organization was capable of reinventing entire Shinjutsu by genetically engineering every member of Kara, it's also likely that Jigen possessed the skills to create Ten-Tails through the genetic material of the original Ten-Tails in the Naruto series. It's likely that Kara gained access to the Ten-Tails’ DNA through the remnants of the original God Tree, allowing them to genetically re-engineer a new, mutated Ten-Tails. While the explanation is logically sound and quite plausible, it's still a bit unlikely considering Amado never talked about creating the Ten-Tails or anything related to its origins.

Since the Otsutsuki clan members roam around the planets to plant God Trees and harvest the Divine Chakra Fruit, it's likely that they possess multiple seedlings in the form of the Ten-Tails. While the original God Tree was one such seedling, it is possible that Isshiki possessed another seedling in the form of the juvenile Ten-Tails.

This is a plausible explanation considering Momoshiki's first appearance was accompanied by a scene of several God Trees planted in the horizon, indicating that multiple seeds were planted on a single planet. This means that the same fate would have befallen the planet Earth, as multiple God Trees would have eventually been planted by Kaguya and Isshiki if things had moved according to plan. Kaguya's betrayal led to the Otsutsuki duo never planting more God Trees.

Therefore, it is likely that the Juvenile Ten-Tails is another seedling that Isshiki possessed. Instead of planting it on the same planet, he kept it safe in the Kara Dimension. While the source of this Ten-Tails remains a mystery, some speculate that the Otsutsuki Clan members have access to multiple seedlings in a separate dimension. Using their Otsutsuki teleportation technique, they can travel to this dimension at any moment to gain a seedling and plant it on a planet to sprout a God Tree. While the Boruto series has yet to confirm any such source of the Ten-Tails, the theory still holds true considering the Juvenile Ten-Tails has no other possible source to come from.
