When Boruto returned following a long hiatus, it was as Boruto: Two Blue Vortex, the second saga of the story. Many fans were confused about the state of things, since a lot of things changed after the time-skip.

One thing that is odd, but was already established at the end of Boruto: Naruto's Next Generations, is the fact that everyone seems to hate Boruto. What exactly has happened to cause such a drastic development?

What Happened To Boruto During The Time-Skip?

Just like in Naruto, there is a time-skip in Boruto that splits the series into Boruto: Naruto's Next Generations (part 1) and Boruto: Two Blue Vortex (part 2, post time-skip) — in Naruto's case, Shippuden is a division from the anime; in the original manga, the story is still called just Naruto after the time-skip.

Boruto fled Konoha with Sasuke and spent years training, learning everything he could from Sasuke. However, they were eventually cornered by Code and his Claw Grimes. In the end, Sasuke became a Divine Tree, which resulted in the creation of Hidari, one of the most powerful humanoid Divine Trees in the story so far.

Later, Boruto unexpectedly allies with and trains under Koji Kashin, who is able to see the many possibilities for the future with Prescience (also known as Ten Directions). Koji claims that he wants to help Boruto avoid the worst scenarios that he has seen.

Why Is Everyone Against Boruto In Konoha?

The explanation of why Konoha is against Boruto in Two Blue Vortex is actually an ability that was introduced in Next Generations: Omnipotence. Eida (or Ada) is able to use this power, which she inherited from Shibai Otsutsuki's genes after Amado altered her DNA.

However, since she is not an Otsutsuki, she apparently has no conscious control over it. Omnipotence is not only a shinjutsu (a power that only the Otsutsuki have), but it is said to be the most powerful one. With it, the user can alter other people's perceptions and basically make anything they want "come true". It works a bit like genjutsu (illusionary jutsu), but on a much larger scale.

Eida first uses Omnipotence to charm those around her (though not consciously, as she was looking for true love herself). Then, she uses it to rewrite everyone's memories (like, literally everyone on the planet, apparently), making Kawaki and Boruto swap places. Thus, people think that Kawaki is Naruto's son, and Boruto is Naruto's adopted son, because that's how they remember things. This happened because Eida wanted to please Kawaki, and she probably has no idea what she is doing.

Anyway, as a result, people think that Boruto did things that it was Kawaki who did, and, in their memories, Boruto is responsible for Naruto's disappearance; they think that Boruto killed him. However, what we know is that, in the final chapters of Next Generations, Kawaki locked Naruto and Hinata in another dimension to kill Boruto, who was under the control of Momoshiki Otsutsuki.

Even if their memories say otherwise, a few characters, like Amado, have already realized that something is wrong. Boruto also doesn't seem to want to change things right now, as he believes it is the best way to protect Kawaki.

Is Boruto An Otsutsuki, And Why Is He Called That?

At the end of Next Generations, Boruto was resurrected by Momoshiki through Karma extraction, and then he states that Boruto is now a full Otsutsuki. However, that is not the reason why people are calling him "Boruto Otsutsuki" in Two Blue Vortex.

People call Boruto an "Otsutsuki" because they don't remember that he is actually an Uzumaki (a clan that split off from Kaguya Otsutsuki's lineage). While Kawaki is not an Otsutsuki either, he was originally raised by Kara to become the vessel of Isshiki Otsutsuki.
