I'd argue the spear is a great choice for most bot missions. It one shots transports which makes thing considerably easier. And it will destroy light factories, turrets and hulks etc. From long range with little effort. Coyote is a pretty good primary option

Lore wise, I can see weapons from manufacturers that have been taken over or gone under might be rarer or non existent depending on the timing of the new game. Hyperion collapsed with Jack, and by three they were just remnants.
