How about 40K Dawn of War series, to me those have pretty impressive story, especially Dawn of War original, and Dawn of War 2 with its expansions: Chaos Rising and Retribution, Winter Assault also.
Another series: Supreme Commander, too bad no newer game exist besides SC2.
